What is the benefit of using multi's in your project? Why dont you just record each part in single mode? I know this isnt addressing the issue you have, but one thing that I have come to realise about modern synths is this: They are not worth stressing over!
Its funny, but I use my Virus kc just like a real analog, I get great results and I get no problems at all. It seems that when peopel start using the more advanced features of modern synths....that this is were the little buggies lie. You should check out the forums for Clavia, Waldorf, ALesis etc etc, they all tell the similar stories. *Your issue is unfortunate, but maybe you have indeed highlighted a bug. Im sure that at some point in the near future it will be rectified. DS
