As i said earlier; you have to save the SINGLE program if you tweak a sound. Multi´s doesn´t contain sound information...

There is single mode, multi mode and multisingle mode. If you press store in single mode you save the single, if you press store in multimode you save the multi and if you press store in multisingle mode you save the single on the part you have selected. When working with a sequenser i always use multisingle mode and only go to multi mode to save the multi. It´s very simple actually. Here´s a step by step to how i would create a multi with 2 tweaked patches:
- press [multi]
- select empty multi
- hit [store] and name multi
- press [multi] and [single] together to go to multisingle mode
- select part 1 with [part] button
- select patch for part 1
- tweak away
- hit [store] to save tweaked single
- select part 2 with [part] button
- select patch for part 2
- tweak away
- hit [store] to save tweaked single
- press [multi]
- hit [store] to save multi
